The annual list is compiled from a confidential survey of over 9,000 lesbian, gay and bisexual employees.
Home Secretary Theresa May said: “I’m delighted the Home Office is being celebrated as an employer which supports the diversity of its staff.
“The Government will continue to do all it can to tackle discrimination and help make the country a more tolerant and fair place for everybody.”
Paul Bradley, the chair of Spectrum, the Home Office’s staff network, said: “It’s a massive accolade. We’re being celebrated as the best LGB employer in the country, which is phenomenal.
“It’s about celebrating diversity in the workplace. It’s about saying to people that it’s OK to be yourself at work.”
This is the first time that a central government department has topped the list.
Barclays won the award for Employee Network Group of the Year, and lawyers Baker & McKenzie were rated Most Improved Employer.
New entrants on the list include the Rugby Football, as the first sports employer, and ITV, the first broadcaster to enter the Top 100.

The government department has topped Stonewall’s 2011 index of the most gay-friendly employers in the UK .
In second place is Lloyds Banking Group, followed by accountancy firm Ernst & Young.
The annual list is compiled from a confidential survey of over 9,000 lesbian, gay and bisexual employees.
